how can I exclude the LongRuns within the client software ?

I wont stop LongRuns on my other machine.

Your 2 systems need to be in two different preference profiles (default, home, school, work).

Go to your project preference page,
http://www.gpugrid.net/prefs.php?subset=project

Edit the preferences for the system you only want short runs to be received.

Run only the selected applications ACEMD short runs (2-3 hours on fastest card): Yes
ACEMD beta: no
ACEMD long runs (8-12 hours on fastest GPU): no
Docking CPU only app: no
Molecular Dynamics on CPU: no
If no work for selected applications is available, accept work from other applications? no
Use Graphics Processing Unit (GPU) if available yes
