I have motherboard with three PCI-E 3.0 ports whose run on x16/x0/x0, x8/x8/x0 or x8/x4/x4. I have two nVidia GTX660 Ti GPUs. Should I buy third card? I don't know if increased number of GPUs could compensate decreased speed of PCI-E bus or what could happen...

The speed of the PCIe bus will not affect your crunching speed at all!

Two remarks from me, if necessary others will jump in.
First you need to check if your power supply is sufficient, and secondly, for (some) motherboards you need to make a selection in the BIOS for 3 or 4 PCIe cards. You can read that in the manual.
